Which raises the question: With all the technology in our cars why isn't there a separate electric oil pump to pre-lube the engine before a cold start? Would take 5 seconds and greatly extend engine life.

This video is very misleading as it doesn't address anything in the title. What it does address is if there is some sort of mileage limitation in the tune, which there is not. To actually address the questions in the subject though...

Is the engine broken in?

Driving an engine for 1,000 miles does not mean that it's "broken in". You can break in an engine in 1 mile, you can also drive it 5,000 miles and never break it in, it all comes down to how you drive it.

You need higher cylinder pressures to seat the rings, otherwise they will never fully seat. This is only accomplished by driving the car hard, if you cruise it around it's whole life, the rings will never fully seat.

Does a broken in engine make more power?

Absolutely. This is not a myth or an urban legend, it has been proven time and time again in all forms of racing. A broken in engine has a better seal at the rings and will make more power.

If you're going to go for a hard break-in be sure to have break-in oil in the sump and change it at the end of the break-in period (1500miles max for first oil change).
Modern factory fill oils are not designed for early abuse.

My S85 had a special break in oil and change at 1000 miles where they had to register on the ECU that it was done as it's oil life monitor was actually intelligent (measures oil viscosity) and had to be changed when regular 10W60 oil was used.

and yet this engine is infamous for rod bearing failures! prime failure candidate for poor break-in!

What does running in 3rd gear which is not 1:1 instead of 4th gear which is 1:1 do to the horsepower numbers?

Transmission is slightly less efficient, and dyno is less accurate due to the faster ramp rate.
Also more chance of wheel slip
