Clunking underneath car after blipping throttle & shifting gears (MT82)

Hey gang. I have a 2024 with the PP with 25k miles that I purchased a little over 2 months ago. About a month ago I started hearing some weird noises coming from underneath the car. The dealer told me there was excessive play with the flywheel, so they replaced the flywheel assembly and the throw out bearing. That got rid of a creaking/groaning noise that would happen when releasing/engaging the clutch while in gear. However, the clunking noise that happens when I blip the throttle and load is applied and then removed from the drivetrain is still very much present. That clunking noise also happens when shifting between gears. There are two clunks actually. First clunk happens when I disengage/press down on the clutch. That clunk is audible, but not as loud as the 2nd clunk that happens when I physically shift into another gear. The clunk is definitely coming from underneath the car, and it seems to coming from underneath the shifter or just in that general area. I went out for a drive last night to get a better understanding of the noise, and I decided to just start shifting between gears at 25mph. I went from 2nd to 3rd to 4th and then from 4th to 3rd to 2nd, and it was clunk galore in the cabin. I will be taking the car to a different Ford dealer next week, but I would appreciate any ideas as to what could be making that clunking noise, and if anyone with an MT82-equipped vehicle could chime in and confirm if these noises are normal with the S650. I'm very familiar with the MT82 having owned two other Mustangs with this transmission (2016 Ecoboost and 2018 GT w/PP) so I would say I have a good understanding of the quirks and such of the MT82, and this clunking thing was not present on either of those two vehicles, which is why I believe this is not normal at all. I would love to test drive another manual S650 that's on a dealer's lot, but unfortunately there's a grand total of zero manual Mustangs for sale in my general area. Any insight would be appreciated! Driveshaft?
Could be worn a worn U joint, but honestly figured that if that was the case then the dealer tech who replaced my flywheel and throw out bearing would’ve caught that since he would’ve had to remove the driveshaft to do that. But maybe I’m giving them too much credit.

Ive read multiple threads in this. Same exact issue being reported with both the A10 and MT82. Every single one of these cars is either a PP or DH with the Torsen rear diff. Its obviously something in that rear end.

Hey thanks for that insight! I had no idea it was a common problem with just PP or DH cars with the Torsen diff. I was thinking it was for sure a U joint or transmission mount and the dealer tech that did all that work on my car just missed all of it.

To fair, I have no idea what it is. But I've noticed its always a car with the Torsen dif. Standard GTs have a limited slip diff. I seem to remember a poster going through a few fixes before they figured out what it was at the dealer. I cant remember what it was. You should do a search on the forum or google. 👍🏻

Just an update for anyone who may come across this in the future: the new dealer I took the car to verified the noise on their test drive and they used some kind of automotive stethoscope tool to pinpoint the exact location of the noise. They stated it was coming from "the back half of the transmission." The solution was to replace the entire unit (under warranty of course). Got the car back today and the shifts are noise-free and buttery smooth, which is how I remember my 2016 Ecoboost and 2018 GT being. I guess the car just came with a faulty MT82 unit from the factory.

My darkhorse is in shop for a clunk coming from rear driveline. They confirmed it and are lubricating the output shaft to fix. Mine happened when coasting to a stop lightly. Automatic transmission 2025 darkhorse with handling package. 6,500 miles started around 5600 miles.

Usually occurs when I’m waiting at the stop light and engage the 1st gear in the manual. It hasn’t been repeatable though. I have the Torsen as well. I vaguely remember during my time of test driving other GTs that it had the sound too, but not certain.

Every one of these clunking complaints is on a car with the Torsen differential. I wonder if the output shaft is different on those cars.
