Installing a mod yourself does not automatically negate your warranty. Part failures as a result of the the mod are not warrantied. The cam covers are not touched during a supercharger install so that seal should have been warrantied.

Anyways, I had a similar problem with the BCM and felt it was pointless removing it compared to the trouble it caused.

Just take it to the dealership. Messing with wires in a car is not something that is for a normal person to do without experience. Take it to Ford and let them fix the issue. Having a supercharger does not void every warranty just some parts if determined that it caused the issue. This sounds like an electrical issue not related to the supercharger. I have a whipple and front and rear end suspension work. I had a weird noise and turned out to be broken bolts in the cowl area. They fixed that and a steering wheel issue under warranty. So you probably would be ok. You have nothing to lose at this point, since the car doesn't work.

Well this car was supercharged and there is no warranty on it and its a brand new car, they installed the whipple on it
"They" installed the Whipple and that removed the warranty? Still shouldn't have messed with warranty if the dealership did it..

Even if you get the Whipple warranty if you put headers on the car the warranty is voided
