Unfortunately. you cannot extend the Whipple warranty. You can still get an ESP but whatever the Whipple has to deal with, would not be covered.

So would the ESP still cover everything with the engine and transmission except the supercharger itself?

Correct! As long as the issue has nothing to do with the Supercharger itself!
