Manual 6 speed 10-1200 miles grinding 2nd 3rd shift

New to the mustang world 25 GT 5.0 6 speed. Since off the lot, 10 miles and now 1200 miles I get a grinding sensation on the 2nd 3rd and some times 3rd 4th shift. I’m shifting around 3000-4500rpm, around town driving. So it’s not like I’m doing hard pulls. In other transmissions I’ve driven (T56) it feels like either the throw out bearing issue or bad synchronizer. I’m not familiar with the MT82-D4 idiosyncrasies.

Is this normal break in?

Insights into this and other MT82-D4 issues would be greatly appreciated.

Grinding in never normal, any transmission, any mileage or age.

Yes, I'd return to dealer. Replicate the problem on a test drive with the technician.

If you've been consistently experiencing the issue for 1000 mi / 1600 km, as they are fixing the root cause, I'd ask them to drain and replace the oil in the trans. It wouldn't hurt, and it'd remove any materials which may be circulating.

I don't remember who said it, but one of the famous tuners here mentioned driving in all the modes (normal, slippery, track, sport, etc.) for like, 10 to 30 miles each, so the transmission can "learn," since the s650 transmission is adaptive, apparently.

I did that, and my shifting got better, especially from 2nd to 3rd gear, and it feels tighter, not like I'm shifting through a box of rocks anymore.

thanks for the responses. The box of rocks analogy is pretty close to what I’ve been experiencing. I was already leaning towards a fluid change (I’m going to have an oil change as well). I’m going to contact my dealer and see if I can’t talk with a tech first. Having previous experience with ford and warrantee work I’m trying to avoid the multiple trips and time wasted. So the more precise I can be the first time the faster and better the outcome.

What temps? Cold transmission may clip easier than hot. How quickly and what style are you shifting, wrist or arm, knock it into gear or pull it into place?

Do not try to resolve yourself. It's not worth your time and hassle because it's under warranty. But grinding is never normal. My guess is that 1 or more synchros were not installed properly or defective.

It really hasn’t mattered what the air temperature is. The 2nd-3rd shift is more common during the first few miles after start up, but will persist intermittently even after the trans is at operating temperature. 3rd-4th is after the trans is warmed up.

I am definably having the dealership work on it. Im trying to avoid the can not duplicate trope and the ensuing back and forth that comes with that.

Incorrectly adjusted clutch pedal/throwout can cause synchro clash when shifting.
Activate the warranty.

Keep records for lemon law purposes. Make notes of what you are told as that may come in handy too. I hope it doesn't go that route........a little early to say it but, just sayin"

I hope not, the dealer I work with has been good to me on the customer service side. It’s when it goes up the chain to ford when things get interesting. I have an email from ford regarding an issue with my Explorer ST that’s essentially says that this condition is normal and the vehicle not to be fixed.

I appreciate all the comments because it helps me formulate a better strategy to get the car fixed correctly the first time with hopefully no push back.

I think that my MT is a wee bit notchy-feeling when cold, but not a box of rocks. It improves as it gets up to operating temperature. The MT in my Honda Civic is smoother, though it's only dealing with 1/3 the horsepower. I wonder what the Tremec MT in the Dark Horse is like.

I wonder what the Tremec MT in the Dark Horse is like.
It's not a box of rocks, but it is notchy, especially when cold. For me, 2nd and 5th are the worst. I test drove another DH and it was also notchy.

It gets much better when hot, but still not silky smooth. But I don't expect that in a high performance transmission.

Keep in mind that Ford puts in very robust synchronizers because some people will drag race their car and shift very quickly, which is pretty tough on the tranny.

If that was the case, it would happen in every gear.
Not necessarily. Gear speed difference reduces as you upshift through the gears, so it becomes easier for the synchro cones to match speeds.
