Worked in the dealerships for many years. Yes dealers do that crap, but their not supposed to. You can push the issue with the dealer, and even call ford.I see this posted all the time on car forums, and it's never that simple. The reality is that the dealership doesn't have to prove shit in order to not cover something. They can--and many will--say "your car was tuned, so this isn't covered by warranty." It's then up to you to either find another dealer that you think might honor the warranty (even though you modified the car), or to take them to court and spend more money and time than the repair probably even costs. If you can't pay to play, don't tune your car.
Dealers are lazy and uninformed, they just say that you're warranty is voided or they won't work on it because they don't want to do the work that involves figuring out what caused the issues.
By federal law they cannot void your warranty unless they can prove a specific modification is the cause of any failure you're seeking to get repaired under warranty.
So if you choose to be just as uninformed as the dealership, then yes you'll get screwed.
