Yes aside from the wheel alignment (not normal) these are all very common, the whining noise is normal. The gaps are a always a known issue on Mustangs. Many videos out there on how to adjust them or if you don't want to mess with it, back to the dealer.
I have a GT Premium, besides the obvious wheel well opening there are countless "oversights" on mine. Just hose the car down for a wash or after a heavy drive in the rain. Open the hood, doors, trunk and see how many areas where condensation sits, un ventilated areas, waiting to do it's thing...

Margins for the manufacturer? Difficult to determine as each option has a different cost basis, they probably make the most on some of the least expected options. Eg: Fast food chains largest margins on the beverages.

Maybe different on Eco, my GT A10 shifts smooth as silk, sometimes it hunts for gears downshifting though it is still in the learning stage, under 1K miles.
