Another thought, it's possible to have internal tyre faults like belt separation that does not show as out of balance or not running true. It's rare, but has happened.
Try and get the dealer to try another set of wheels of a car that runs smooth.

So the issue is with the gearbox back, putting it in neutral isolated the engine. It's process of elimination now. I assume the wheel are round and running true?
Have they checked tightness of all rotating parts from g/box back?
