Warranty on synchros? Mustang s650 6500miles mt82

Brand new s650 mt82 only owner: At 3500 miles I had a hiccup with my clutch doing a burnout, took out to ford they said no problem. When I got it back it wasn’t the same so I installed a Barton hybrid 3 and I bought a mcleod RXT(uninstalled). I drive the car slightly hard sometimes and it always feels off when shifting at high RPM shifts 6k+ etc. (this is my 4th mustang-3rd manual and I haven’t experienced this yet. After a slightly hard pull with 3rd gear lockout my car will not go into second gear unless it’s parked or low rpms (1k). I don’t suspect misaligned shifter but I can’t rule anything out. I have a CEL for LT headers and it’s at the dealer right now. Probably won’t be looked at for a few days. Just wondering if anyone can weigh any input on warranty if it could be a synchro issue. There’s a much more trustable ford garage who installed the headers and I want to get it back and bring it there. Not sure if it matters
