So the issue is with the gearbox back, putting it in neutral isolated the engine. It's process of elimination now. I assume the wheel are round and running true? Have they checked tightness of all rotating parts from g/box back?

If it's not a metallic scraping sound it's usually pad noise and nothing to worry about. We used to use CRC Brakleen on the pads to get rid of it.
