The installation is correct. The jacking rail will be at a very slight angle. This does not affect the performance of the jacking rail.
You can reuse the factory front bolts, installed through the jacking rail flange, to secure them in place.

Yes, if the issue is that pronounced, then it may be best to remove them until the subframe is re-aligned (which is something that happens from the factory).

The reason for the tight clearance on one side is because the subframe is not square in the chassis. It is recommended to have installed the alignment dowels and bushing supports at the same time.
