First thing I would check is to make sure to clutch line retainer is firmly clipped on the firewall stud. it's plastic and there's a recall out for it. Doubt you're car is affected since it's newer, but I would sure check that first.

Do you mean the pedal firmness? Not sure why that would be different. They shouldn't have had any reason to get into the brake system to replace the knuckles. Check your brake fluid level and make sure it's full and that there are no fluid leaks by the calipers.
