That sounds very much like using tyre dressing on bike tyres. You only do it once.

If you have the old rotors, refit them and test. If it's good, I'd check the new rotors for runout (although this should show up in pedal pulsation) and out of round. Also balance, but I'm not sure a wheel balancer can do discs.

Never had the problem, regardless of shoes. It doesn't look like you're covering the entire pedal.
