It's no different than any other modification you do to your vehicle. If they can prove that the modification was the root cause of the failure of a covered part or repair, they could technically deny the claim for the affected part. But that's how manufacturer's warranties have worked forever.
Yes, they can tell its been changed, even if you revert it back. But I've been doing this for close to 10 years and I've never heard a single example of a change resulting in a warranty claim being denied.
The pre-filter replaces what is essentially a tube with an ant farm looking contraption that is essentially an open hole at the end that comes out of the OEM airbox. Without it, Honda expects you to be replacing the airbox filter every few hundred miles. Totally stupid.
